The 2013-2016 West African epidemic caused by the Ebola virus was of unprecedented magnitude, duration and impact. Here we reconstruct the dispersal, proliferation and decline of Ebola virus throughout the region by analysing 1,610 Ebola virus genomes, which represent over 5% of the known cases. We test the association of geography, climate and demography with viral movement among administrative regions, inferring a classic 'gravity' model, with intense dispersal between larger and closer populations. Despite attenuation of international dispersal after border closures, cross-border transmission had already sown the seeds for an international epidemic, rendering these measures ineffective at curbing the epidemic. We address why the epidemic did not spread into neighbouring countries, showing that these countries were susceptible to substantial outbreaks but at lower risk of introductions. Finally, we reveal that this large epidemic was a heterogeneous and spatially dissociated collection of transmission clusters of varying size, duration and connectivity. These insights will help to inform interventions in future epidemics. ispartof: Nature vol:544 issue:7650 pages:309- ispartof: location:England status: published

Scientists today collect, analyze, and generate TeraBytes and PetaBytes of data. These data are often shared and further processed and analyzed among collaborators. In order to facilitate sharing and data interpretations, data need to carry with it metadata about how the data was collected or generated, and provenance information about how the data was processed. This chapter describes metadata and provenance in the context of the data lifecycle. It also gives an overview of the approaches to metadata and provenance management, followed by examples of how applications use metadata and provenance in their scientific processes.

Many cities and countries are now striving to create intelligent transportation systems that utilize the current abundance of multisource and multiform data related to the functionality and the use of transportation infrastructure to better support human mobility, interests, and lifestyles. Such intelligent transportation systems aim to provide novel services that can enable transportation consumers and managers to be better informed and make safer and more efficient use of the infrastructure. However, the transportation domain is characterized by both complex data and complex problems, which calls for visual analytics approaches. The science of visual analytics is continuing to develop principles, methods, and tools to enable synergistic work between humans and computers through interactive visual interfaces. Such interfaces support the unique capabilities of humans (such as the flexible application of prior knowledge and experiences, creative thinking, and insight) and couple these abilities with machines' computational strengths, enabling the generation of new knowledge from large and complex data. In this paper, we describe recent developments in visual analytics that are related to the study of movement and transportation systems and discuss how visual analytics can enable and improve the intelligent transportation systems of the future. We provide a survey of literature from the visual analytics domain and organize the survey with respect to the different types of transportation data, movement and its relationship to infrastructure and behavior, and modeling and planning. We conclude with lessons learned and future directions, including social transportation, recommender systems, and policy implications.

Model ensembles have several benefits compared to single-model applications but are not frequently used within the lake modelling community. Setting up and running multiple lake models can be challenging and time consuming, despite the many similarities between the existing models (forcing data, hypsograph, etc.). Here we present an R package, LakeEnsemblR, that facilitates running ensembles of five different vertical one-dimensional hydrodynamic lake models (FLake, GLM, GOTM, Simstrat, MyLake). The package requires input in a standardised format and a single configuration file. LakeEnsemblR formats these files to the input required by each model, and provides functions to run and calibrate the models. The outputs of the different models are compiled into a single file, and several post-processing operations are supported. LakeEnsemblR's workflow standardisation can simplify model benchmarking and uncertainty quantification, and improve collaborations between scientists. We showcase the successful application of LakeEnsemblR for two different lakes.

SummaryThe 2013-2016 epidemic of Ebola virus disease in West Africa was of unprecedented magnitude, duration and impact. Extensive collaborative sequencing projects have produced a large collection of over 1600 Ebola virus genomes, representing over 5% of known cases, unmatched for any single human epidemic. In this comprehensive analysis of this entire dataset, we reconstruct in detail the history of migration, proliferation and decline of Ebola virus throughout the region. We test the association of geography, climate, administrative boundaries, demography and culture with viral movement among 56 administrative regions. Our results show that during the outbreak viral lineages moved according to a classic ‘gravity’ model, with more intense migration between larger and more proximate population centers. Notably, we find that despite a strong attenuation of international dispersal after border closures, localized cross-border transmission beforehand had already set the seeds for an international epidemic, rendering these measures relatively ineffective in curbing the epidemic. We use this empirical evidence to address why the epidemic did not spread into neighboring countries, showing that although these regions were susceptible to developing significant outbreaks, they were also at lower risk of viral introductions. Finally, viral genome sequence data uniquely reveals this large epidemic to be a heterogeneous and spatially dissociated collection of transmission clusters of varying size, duration and connectivity. These insights will help inform approaches to intervention in such epidemics in the future.

Distributed state estimation strongly depends on collaborative signal processing, which often requires excessive communication and computation to be executed on resource-constrained sensor nodes. To address this problem, we propose an event-triggered diffusion Kalman filter, which collects measurements and exchanges messages between nodes based on a local signal indicating the estimation error. On this basis, we develop an energy-aware state estimation algorithm that regulates the resource consumption in wireless networks and ensures the effectiveness of every consumed resource. The proposed algorithm does not require the nodes to share its local covariance matrices, and thereby allows considerably reducing the number of transmission messages. To confirm its efficiency, we apply the proposed algorithm to the distributed simultaneous localization and time synchronization problem and evaluate it on a physical testbed of a mobile quadrotor node and stationary custom ultra-wideband wireless devices. The obtained experimental results indicate that the proposed algorithm allows saving 86% of the communication overhead associated with the original diffusion Kalman filter while causing deterioration of performance by 16% only. We make the Matlab code and the real testing data available online1.

One of the most fundamental questions in ecology is how many species inhabit the Earth. However, due to massive logistical and financial challenges and taxonomic difficulties connected to the species concept definition, the global numbers of species, including those of important and well-studied life forms such as trees, still remain largely unknown. Here, based on global ground-sourced data, we estimate the total tree species richness at global, continental, and biome levels. Our results indicate that there are ∼73,000 tree species globally, among which ∼9,000 tree species are yet to be discovered. Roughly 40% of undiscovered tree species are in South America. Moreover, almost one-third of all tree species to be discovered may be rare, with very low populations and limited spatial distribution (likely in remote tropical lowlands and mountains). These findings highlight the vulnerability of global forest biodiversity to anthropogenic changes in land use and climate, which disproportionately threaten rare species and thus, global tree richness.
