    Abstract The long-term effect of a plant (P)-based diet was assessed by proton nuclear magnetic resonance (1H-NMR) metabolomics in rainbow trout fed a marine fish meal (FM)–fish oil (FO) diet (M), a P-based diet and a control commercial-like diet (C) starting with the first feeding. Growth performances were not heavily altered by long-term feeding on the P-based diet. An 1H-NMR metabolomic analysis of the feed revealed significantly different soluble chemical compound profiles between the diets. A set of soluble chemical compounds was found to be specific either to the P-based diet or to the M diet. Pterin, a biomarker of plant feedstuffs, was identified both in the P-based diet and in the plasma of fish fed the P-based diet. 1H-NMR metabolomic analysis on fish plasma and liver and muscle tissues at 6 and 48 h post feeding revealed significantly different profiles between the P-based diet and the M diet, while the C diet showed intermediate results. A higher amino acid content was found in the plasma of fish fed the P-based diet compared with the M diet after 48 h, suggesting either a delayed delivery of the amino acids or a lower amino acid utilisation in the P-based diet. This was associated with an accumulation of essential amino acids and the depletion of glutamine in the muscle, together with an accumulation of choline in the liver. Combined with an anticipated absorption of methionine and lysine supplemented in free form, the present results suggest an imbalanced essential amino acid supply for protein metabolism in the muscle and for specific functions of the liver.

    The partitioning of pathogenic strains isolated in environmental or human cases to their sources is challenging. The pathogens usually colonize multiple animal hosts, including livestock, which contaminate the food-production chain and the environment (e.g. soil and water), posing an additional public-health burden and major challenges in the identification of the source. Genomic data opens up new opportunities for the development of statistical models aiming to indicate the likely source of pathogen contamination. Here, we propose a computationally fast and efficient multinomial logistic regression source-attribution classifier to predict the animal source of bacterial isolates based on ‘source-enriched’ loci extracted from the accessory-genome profiles of a pangenomic dataset. Depending on the accuracy of the model’s self-attribution step, the modeller selects the number of candidate accessory genes that best fit the model for calculating the likelihood of (source) category membership. The Accessory genes-Based Source Attribution (AB_SA) method was applied to a dataset of strains of Salmonella enterica Typhimurium and its monophasic variant ( S . enterica 1,4,[5],12:i:-). The model was trained on 69 strains with known animal-source categories (i.e. poultry, ruminant and pig). The AB_SA method helped to identify 8 genes as predictors among the 2802 accessory genes. The self-attribution accuracy was 80 %. The AB_SA model was then able to classify 25 of the 29 S . enterica Typhimurium and S . enterica 1,4,[5],12:i:- isolates collected from the environment (considered to be of unknown source) into a specific category (i.e. animal source), with more than 85 % of probability. The AB_SA method herein described provides a user-friendly and valuable tool for performing source-attribution studies in only a few steps.     International audience; Koi herpesvirus disease (KHVD) is currently the most serious threat to global carp farming. Prevention is a sensible strategy for tackling this disease and improved genetic resistance of carp strains is a desirable breeding goal. To study the potential for multitrait selection, the objective of the current study was to estimate the genetic correlations between KHVD resistance and production traits in Amur mirror carp. A total of 1500 fingerlings from four factorial crosses of five dams and ten sires were challenged with Koi herpesvirus (KHV). Juvenile growth-related traits were collected on the same individuals before the challenge test. Production traits were measured on siblings of the challenged population at different life stages (yearling to market size). The estimated heritability for resistance to KHVD was 0.43 ± 0.08 on the observed scale and 0.72 ± 0.13 on the underlying liability scale. Most genetic correlations between KHVD resistance and important production traits were insignificant, showing that selection for improved production traits would not increase susceptibility to KHV and vice versa. However, resistance to KHVD was negatively correlated with Fulton's condition factor (FC) after the second overwintering and relative head length (RHL), relative body height (RBH) and relative body width (RBW) from the second growing season to the market size, with a more prolonged body shape of Amur mirror carp (genes from Amur wild scaly carp, Cyprinus rubrofuscus) being associated with higher KHVD resistance. Intermediate favorable genetic correlations between KHVD resistance and log-log residuals of headless carcass yield (0.37 ± 0.14) and fillet yield (0.44 ± 0.13) at market size suggested that selection for improved yields of edible body parts might indirectly lead to a slight improvement in KHVD resistance and vice versa.

    Abstract Background Microparasitic diseases are caused by bacteria and viruses. Genetic improvement of resistance to microparasitic diseases in breeding programs is desirable and should aim at reducing the basic reproduction ratio $${\text{R}}_{0}$$R0. Recently, we developed a method to derive the economic value of $${\text{R}}_{0}$$R0 for macroparasitic diseases. In epidemiological models for microparasitic diseases, an animal’s disease status is treated as infected or not infected, resulting in a definition of $${\text{R}}_{0}$$R0 that differs from that for macroparasitic diseases. Here, we extend the method for the derivation of the economic value of $${\text{R}}_{0}$$R0 to microparasitic diseases. Methods When $${\text{R}}_{0} \le 1$$R0≤1, the economic value of $${\text{R}}_{0}$$R0 is zero because the disease is very rare. When $${\text{R}}_{0}$$R0. is higher than 1, genetic improvement of $${\text{R}}_{0}$$R0 can reduce expenditures on vaccination if vaccination induces herd immunity, or it can reduce production losses due to disease. When vaccination is used to achieve herd immunity, expenditures are proportional to the critical vaccination coverage, which decreases with $${\text{R}}_{0}$$R0. The effect of $${\text{R}}_{0}$$R0 on losses is considered separately for epidemic and endemic disease. Losses for epidemic diseases are proportional to the probability and size of major epidemics. Losses for endemic diseases are proportional to the infected fraction of the population at the endemic equilibrium. Results When genetic improvement reduces expenditures on vaccination, expenditures decrease with $${\text{R}}_{0}$$R0 at an increasing rate. When genetic improvement reduces losses in epidemic or endemic diseases, losses decrease with $${\text{R}}_{0}$$R0 at an increasing rate. Hence, in all cases, the economic value of $${\text{R}}_{0}$$R0 increases as $${\text{R}}_{0}$$R0 decreases towards 1. Discussion $${\text{R}}_{0}$$R0 and its economic value are more informative for potential benefits of genetic improvement than heritability estimates for survival after a disease challenge. In livestock, the potential for genetic improvement is small for epidemic microparasitic diseases, where disease control measures limit possibilities for phenotyping. This is not an issue in aquaculture, where controlled challenge tests are performed in dedicated facilities. If genetic evaluations include infectivity, genetic gain in $${\text{R}}_{0}$$R0 can be accelerated but this would require different testing designs. Conclusions When $${\text{R}}_{0} \le 1$$R0≤1, its economic value is zero. The economic value of $${\text{R}}_{0}$$R0 is highest at low values of $${\text{R}}_{0}$$R0 and approaches zero at high values of $${\text{R}}_{0}$$R0.

    Belgian pork production has faced stagnating prices for decades. It remains unclear whether excessive market power from slaughterhouses or meat retailers has played a role in this trend. While market power studies can reveal some of the market dynamics in this setting, this type of research has not yet been applied to the Belgian pork market. The present paper investigates oligopolies and oligopsonies in the pork production sector. We build a new model that focuses on market power dynamics in the market for live pigs and distinguishes horizontal and vertical market power parameters, both for pig farmers and for slaughterhouses. The results follow from an empirical application using unique slaughterhouse data for 2001-2015. The results indicate that the farmers benefit from a significant power advantage in the live pig market, when very modest price demands are taken as a reference. The final market price of live pigs approaches the price requested by the farmers. On the other hand, the measured vertical market power also suggests that a pig farmer does not receive the (modest) full-wage-based salary. The market power of the slaughterhouses is also limited. Market power as a result of collusion-that is, horizontal market power-is present, but is not strong. However, there are significant differences between the slaughterhouses in terms of markup on the input prices. These differences reflect differences in company strategy, and this diversity further reduces the possibility to create sector-wide collusive behaviour.     Feed is a common factor influencing both fish growth and waste production in aquaculture. We examined the effect of different feed ingredients on the quantitative and qualitative aspects of faecal waste produced by common carp. Ingredients rich in (i) starch (field peas, PEA); (ii) protein (feather meal, FeM); (iii) insoluble non-starch polysaccharides, NSP (sunflower cake meal, SFM); or (iv) soluble NSP (wheat dried distillers grain with soluble, WDG) were studied. Five experimental diets were produced, a control diet produced from a basal mixture (CON) and four other diets (PEA, FeM, SFM and WDG) were prepared by replacing 30% of the basal mixture in CON with the respective test ingredient (70:30). Common carp juveniles (95 g, 15 fish per tank) were fed (restrictively, 22 g/kg(0.8)/d) the experimental diets for 7 weeks, in triplicate groups. Growth, body composition, energy and nutrient balances were significantly different; with highest growth recorded in CON and WDG; lowest in the FeM and SFM groups. Apparent digestibility coefficient (ADC) of dry matter, nutrients (protein, fat, carbohydrate, ash and phosphorus) and energy in the diets and ingredients were significantly altered between the groups (p < .001). PEA had the best ADC for macro-nutrients and energy, while ash and phosphorus were highest with WDG; SFM had the lowest ADC values for DM, fat, carbohydrate, energy, and phosphorus. The quantity, proximate composition and recovery percentage of the feaces (collected by settling) was significantly different between treatments (p < .001). Faeces recovery and solid removal efficiency were the highest in WDG, comparable to CON; and lowest in SFM. Physical characteristics of the feaces (stripped) indicated by dry matter content and stability were significantly affected by the ingredients only at day 26 and 29, respectively. However, changes in dry matter and stability over time (days) were significant in SFM and WDG (for DM); and all groups except SFM (stability). Osmolality and viscosity of the stripped faeces was unaffected. In summary, SFM resulted in significantly lower performance, low DM and nutrient digestibility, increased faecal loss, lower stability and removal efficiency. FeM lowered growth, protein and fat digestibility; with altered faecal chemical composition. WDG and PEA performed on par with control, if not better in certain aspects with respect to mineral availability and faecal recovery. Overall, 30% inclusion of the test ingredients not only affected growth, but also the waste production and removal efficiency by altering the physical and chemical characteristics of the faeces in common carp. 1,037 3,224 SCIE Q1

    AbstractDetecting the molecular basis of local adaptation and identifying selective drivers is still challenging in nonmodel species. The use of purely population genetic approaches is limited by some characteristics of genetic systems, such as pleiotropy and polygenic control, and parallel evidence from phenotypic‐based experimental comparisons is required. In long‐lived organisms, the detection of selective pressures might also be precluded by evolutionary lag times in response to the environment. Here, we used the English yew to showcase an example of a multiscale integrative approach in a nonmodel species with limited plant and genomic resources. We combined information from two independent sources, phenotypes in a common environment and genomic data in natural populations, to investigate the signature of selection. Growth differences among populations in a common environment, and phenological patterns of both shoot elongation and male strobili maturation, were associated with climate clines, providing evidence for local adaptation and guiding us in the selection of populations for genomic analyses. We used information on over 25,000 SNPs from c. 1,200 genes to infer the demographic history and to test for molecular signatures of selection at different levels: SNP, gene, and biological pathway. Our results confirmed an overall demographic history of population decline, but we also found evidence for putative local adaptation at the molecular level. We identified or confirmed several candidate genes for positive and negative selection in forest trees, including the pseudo‐response regulator 7 (PRR7), an essential component of the circadian clock in plants. In addition, we successfully tested an approach to detect polygenic adaptation in biological pathways, allowing us to identify the flavonoid biosynthesis pathway as a candidate stress‐response pathway that deserves further attention in other plants. Finally, our study contributes to the emerging view that explaining contemporary standing genetic variation requires considering adaptation to past climates, especially for long‐lived trees.

    Macroparasites, such as ticks, lice, and helminths, are a concern in livestock and aquaculture production, and can be controlled by genetic improvement of the host population. Genetic improvement should aim at reducing the rate at which parasites spread across the farmed population. This rate is determined by the basic reproduction ratio, i.e. $${\text{R}}_{0}$$ , which is the appropriate breeding goal trait. This study aims at providing a method to derive the economic value of $${\text{R}}_{0}$$ . Costs of a disease are the sum of production losses and expenditures on disease control. Genetic improvement of $${\text{R}}_{0}$$ lowers the loss-expenditure frontier. Its economic effect depends on whether the management strategy is optimized or not. The economic value may be derived either from the reduction in losses with constant expenditures or from the reduction in expenditures with constant losses. When $${\text{R}}_{0}$$ ≤ 1, the economic value of a further reduction is zero because there is no risk of a major epidemic. When $${\text{R}}_{0}$$ > 1 and management is optimized, the economic value increases with decreasing values of $${\text{R}}_{0}$$ , because both the mean number of parasites per host and frequency of treatments decrease at an increasing rate when $${\text{R}}_{0}$$ decreases. When $${\text{R}}_{0}$$ > 1 and management is not optimized, the economic value depends on whether genetic improvement is used for reducing expenditures or losses. For sea lice in salmon, the economic value depends on a reduction in expenditures with constant losses, and is estimated to be 0.065€/unit $${\text{R}}_{0}$$ /kg production. Response to selection for measures of disease prevalence cannot be predicted from quantitative genetic theory alone. Moreover, many studies fail to address the issue of whether genetic improvement results in reduced losses or expenditures. Using $${\text{R}}_{0}$$ as the breeding goal trait, weighed by its appropriate economic value, avoids these issues. When management is optimized, the economic value increases with decreasing values of $${\text{R}}_{0}$$ (until the threshold of $${\text{R}}_{0} = 1$$ , where it drops to zero). When management is not optimized, the economic value depends on whether genetic improvement is used for reduced expenditures or production losses. For sea lice in salmon, the economic value is estimated to be 0.065 €/unit $${\text{R}}_{0}$$ /kg production.

    Marine eutrophication in the North-East Atlantic (NEA) strongly relies on nutrient enrichment at the river outlets, which is linked to human activities and land use in the watersheds. The question is whether human society can reduce its nutrient emissions by changing land use without compromising food security. A new version of Riverstrahler model (pyNuts-Riverstrahler) was designed to estimate the point and diffuse nutrient emissions (N, P, Si) to the rivers depending on land use in the watersheds across a large domain (Western Europe agro-food systems, waste water treatment). The loads from the river model have been used as inputs to three marine ecological models (PCOMS, ECO-MARS3D, MIRO&CO) covering together a large part of the NEA from the Iberian shelf to the Southern North Sea. The modelling of the land-ocean continuum allowed quantifying the impact of changes in land use on marine eutrophication. Pristine conditions were tested to scale the current eutrophication with respect to a “natural background” (sensu WFD), i.e. forested watersheds without any anthropogenic impact. Three scenarios representing potential management options were also tested to propose future perspectives in mitigating eutrophication. This study shows that a significant decrease in nitrogen fluxes from land to sea is possible by adapting human activities in the watersheds, preventing part of the eutrophication symptoms in the NEA rivers and adjacent coastal zones. It is also shown that any significant achievement in that direction would very likely require paradigmatic changes at social, economic and agricultural levels. This requires reshaping the connections between crop production and livestock farming, and between agriculture and local human food consumption. It also involves cultural changes such as less waste production and a shift towards lower-impact and healthier diets where half of the animal products consumption is replaced by vegetal proteins consumption, known as a demitarian diet (http://www.nine-esf.org/node/281/index.html).

    AbstractRecent scientific evidence for fish sentience has stressed the need for novel sentience-based detection tools of fish welfare impairment in commercial farms. In order to mimic a well-characterised stress situation, rainbow trout (Oncorhynchus mykiss) were exposed to poor water quality (hypoxia combined with high ammonia level) for three weeks (stressed group, S) and compared to a non-stressed control group (NS). After a return to water quality standard, emotional responses were assessed in fish subjected to two potentially threatening situations: (i) social isolation in a novel environment and (ii) human presence. In addition, we used an appetitive-conditioning paradigm to determine whether previous chronic deterioration of water quality disturbs cognitive abilities in fish. Spontaneous behaviour in the tanks was also recorded during the environmental challenge as a reference for fish activity. We observed that in S fish, plasma cortisol levels were increased before and after social isolation in a novel environment compared to the plasma cortisol levels in the NS group, despite the absence of a behavioural difference between the two groups. Under deteriorated water quality, fish locomotor activity was globally reduced and this reduction was correlated to increased shoaling behaviour. Farmers can use these first behavioural modifications as a sentinel detector for fish welfare impairment. More importantly, we demonstrated that reactivity to a human presence in a home-environment and food-anticipatory behaviour were both inhibited in the S group. We consider that these two sentience-based tests are highly relevant for fish welfare assessment at the group level and are easy to use in the aquaculture industry.
